Whole-exome sequencing and RNA-seq of paired normal-tumour samples from MMR-proficient early-onset colorectal cancer patients

This dataset contains fastq files obtained from paired samples of normal colonic mucosa and tumour tissue, collected from 19 patients diagnosed with MMR-proficient colorectal cancer at an age of 50 years or younger. It includes both whole-exome sequencing and RNA-seq data, generated on the Illumina HiSeq 3000 platform. Additionally, the dataset includes phenotypic information from the patients.

Early-onset Colorectal Cancer Study TOGETHER Data Access Policy

This agreement governs the terms and conditions on which access will be granted to the whole exome sequencing and/or transcriptome sequencing of early-onset colorectal cancer patients of Spanish population generated by the “Germline and tumour omic data integration in the search of novel hereditary colorectal cancer susceptibility genes (TOGETHER)” (PI17/00509) research project. In signing this Agreement, the User Institution and the Authorised Personnel (as defined below) agree to be bound by the terms and conditions of access set out herein. These terms apply equally to the User Institution and to the Authorised Personnel. Definitions: Authorised Personnel: Individuals at the User Institution who are granted access to the Data under this Agreement. This includes the User and the staff members and trainees working under their direct supervision. Authorised Personnel shall only be considered as such while they are employed by, affiliated with, or enrolled at the User Institution. When an individual ceases to be employed by, affiliated with, or enrolled at the User Institution, their status as Authorised Personnel shall automatically terminate, and the User Institution must ensure that any access credentials are revoked and any local copies of the Data are securely destroyed. Data: human genetic and associated clinical data collected from research participants. Data Producers: The FPGMX, including the Fundación Pública Galega de Medicina Xenómica and collaborating researchers responsible for the generation, organisation, and oversight of these Data. External Collaborators: any researcher outside the responsible institution seeking access to these data, subject to separate approval. Publications: includes, without limitation, articles published in print journals, electronic journals, reviews, books, posters and other written and verbal presentations of research. Research Participant: An individual whose data form part of these Data Research Purposes: Scientific studies aimed at understanding cancer genetics, genomic mechanisms, and related biomedical investigations. User: The Principal Investigator at the User Institution who requests access to the Data under this Agreement. The User must have an approved research project, comply with all applicable ethical and legal requirements, and assume responsibility for the proper use of the Data by themselves and by all Authorised Personnel under their supervision. All Authorised Personnel and User Institution agree to only use these Data for the purposes of understanding of cancer genetics, including molecular mechanisms, gene-environment interactions, personalized medicine, patient stratification, prevention, diagnosis, prognosis, and treatment strategies, according to the consent obtained from sample donors. The Authorised Personnel and User Institution further agrees that it will only use these Data for Research Purposes. 2. All genetic data and any portion or derivative thereof, including associated clinical information provided under this policy may be used solely for non-commercial, non-profit Research Purposes. The User Institution and any Authorised Personnel shall not use these data for commercial gain, product development, or any activity intended to generate financial profit. 3. The User Institution and all Authorised Personnel agree to preserve, at all times, the confidentiality of the genetic data and associated clinical information provided under this policy. In particular, they shall not use, or attempt to use, these data to identify, or otherwise compromise the privacy of Research Participants. The User Institution shall implement all reasonable measures to protect the confidentiality of the data. Any publications, reports, or representations derived from the data must take all reasonable precautions to prevent the identification of individual participants. The User Institution shall not link or combine these data with other datasets in a manner that could lead to re-identification of participants, even if access to those other datasets has been formally granted or they are publicly available, without specific permission being sought from the relevant Access Committees. 4. The User institution shall implement all reasonable technical and organisational measures to ensure the secure handling of the data. At a minimum, the following protections must be applied: Data can be held in unencrypted files on an institutional compute system, with Unix user group read/write access for one or more appropriate groups but not Unix world read/write access, behind a secure firewall. Laptops holding these data must have password-protected logins and screenlocks (set to lock after 5 minutes of inactivity). If held on USB or other portable hard drives, the data must be encrypted. 5. The User Institution and all Authorised Personnel acknowledge that any analyses conducted with these Data must be performed on aggregate datasets, and not on individual samples alone. No conclusions, results, or interpretations should be drawn from a single participant’s data. All research outputs, publications, and reports must reflect findings derived from the collective analysis of multiple samples, in accordance with the terms of informed consent and ethical guidelines. 6. The User Institution agrees only to transfer or disclose these Data, in whole or part, or any material derived from these Data, to the Authorised Personnel, except as necessary for data/safety monitoring or programme management. Should the User Institution wish to share these Data with an External Collaborator, the External Collaborator must complete a separate application for access to these Data. 7. The User Institution and all Authorised Personnel agree that any Publication resulting from the use of these Data must include an acknowledgement of the Data Producers and project funding, specifically stating: “This study makes use of data generated by the TOGETHER Project. Funding for the project was provided by the Instituto de Salud Carlos III (ISCIII, PI17/00509) and co-funded by the European Union (ERDF). We also thank the Fundación Pública Galega de Medicina Xenómica, Dr. Clara Ruiz Ponte, and Dr. Ángel Carracedo for providing the data used in this study”; and also, a clear description of how the data can be accessed, including the name of the hosting database (e.g., the European Genome-phenome Archive at the European Bioinformatics Institute) and the corresponding accession number. 8. The User Institution agrees that the Data Producers, and all other parties involved in the creation, funding or protection of these Data: a) make no warranty of representation, express or implied as to the accuracy, quality or comprehensiveness of these Data; b) exclude to the fullest extent permitted by law all liability for actions, claims, proceedings, demands, losses, costs, awards damages, or payments arising in any way from the use of these Data or from the unavailability of, or break in access to, these Data for whatever reason and; c) bear no responsibility for the further analysis, interpretation, or conclusions drawn from these Data by the User Institution or Authorised Personnel. 9. The User Institution and all Authorised Personnel acknowledge that the Data is protected by copyright and other intellectual property rights. Any duplication of the Data is only permitted to the extent reasonably necessary to conduct the approved research, and the sale, commercial distribution, or use of all or any part of the Data for profit is strictly prohibited. 10. The User Institution further recognises that nothing in this agreement transfers any intellectual property rights in the Data. The User Institution may develop new intellectual property based on analyses or comparisons involving their own data, provided that such development does not restrict or impede the continued non-commercial use of the Data by other researchers. 11. The User Institution agrees not to make intellectual property claims on these Data and not to use intellectual property protection in ways that would prevent or block access to, or use of, any element of these Data, or conclusion drawn directly from these Data 12. The User Institution and all Authorised Personnel agree to use the Data for the approved purpose and project described in the application; use of the Data for a new purpose or project will require a new application and approval. 13. The User Institution and all Authorised Personnel agree to comply with any requests from Research Participants or directives from competent Ethics Committees regarding the handling, restriction, or withdrawal of the data. This includes, but is not limited to, destroying or ceasing use of specific Data if such action is requested by the Research Participant or mandated by ethical oversight, in accordance with the terms of the informed consent and applicable regulations. 14. The User Institution and all Authorised Personnel agree to destroy/discard the Data held, once it is no longer used for the project, unless obligated to retain the data for archival purposes in conformity with audit or legal requirements. 15. The User Institution will notify FPGMX as soon as it becomes aware of a breach of the terms or conditions of this agreement. 16. The User Institution and all Authorised Personnel acknowledge that any breach of this agreement by the User Institution or any Authorised Personnel shall result in immediate termination of the agreement. Upon such termination, the User Institution and all Authorised Personnel are required to destroy all Data held. 17. FPGMX may terminate this agreement by written notice to the User Institution. If this agreement terminates for any reason, the User Institution will be required to destroy any Data held, including copies and backup copies. This clause does not prevent the User Institution from retaining these data for archival purpose in conformity with audit or legal requirements. 18. The User Institution accepts that it may be necessary for the Data Producers to alter the terms of this agreement from time to time in order to address new concerns. In this event, FPGMX or its appointed agents will contact the User Institution to inform it of any changes and the User Institution may elect to accept the changes or terminate the agreement. 19. The User Institution agree that you will submit a report to the Data Access Committee, if requested, on completion of the agreed purpose. The Data Access Committee agrees to treat the report and all information, data, results, and conclusions contained within such report as confidential information belonging to the User Institution. 20. If requested, the User Institution will allow data security and management documentation to be inspected to verify that it is complying with the terms of this agreement. 21. The User Institution agrees to distribute a copy of these terms to the Authorised Personnel. The User Institution will procure that the Authorised Personnel comply with the terms of this agreement. 22. The User Institution and all Authorised Personnel accept that the Data is protected by and subject to international laws, including but not limited to the Spanish Data Protection laws “Ley Orgánica 15/1999, de 13 de Diciembre, de Protección de Datos de Carácter Personal (LOPD), la Ley 14/2007, de 3 de Julio de Investigación Biomédica (LIBM), el Real Decreto 1716/2011, de 11 de noviembre”, and that the User Institution and all Authorised Personnel are responsible for ensuring compliance with any such applicable law. The Data Access Committee reserves the right to request and inspect data security and management documentation to ensure adequacy of data protection measures in countries that have no national laws comparable to that which pertain in the European Economic Area. 23. This agreement shall be construed, interpreted and governed by the laws of Spain and shall be subjected to the non-exclusive jurisdiction of the Spanish courts.
